Our villains are the new Brotherhood of Evil Mutants. Led by Mystique and her "friend" Destiny, along with Blob, and newcomers Pyro and Avalanche. In the end they manage to prevent Kelly from being killed as the future Kitty can't be detected by Destiny as she isn't really supposed to be there.
Throughout all this we see the future where they are all attacking the Sentinels base to try to stop them in case Kate fails. Rachel is left to watch Kate's body, which houses Kitty's mind unconscious, while she listens to all her friends die.
In the end, we see Robert Kelly and Shaw meeting a silhouetted man (the President of the United States) who talks about how the project they are starting could be unconstitutional, may be illegal, but he is going to do it anyway. And starts Project Wideawake, which will be ran by Henry Peter Gyrich.
X-Tra Notes: It's funny to me that this is only two issues long. For a storyline that is as absolutely praised as this one, and has even had a movie adaptation, it is surprisingly shorter and has less going on than you would expect. It does introduce a lot of cool stuff though, like the alternate Sentinel future, Rachel, the new Brotherhood, Project Wideawake... It is one of those ones that is pretty simple but will have long term effects on the series.
Also, I just have to comment on Destiny's supervillain costume:
Somewhere there is a painting of her from the neck down aging in an attic.
